中東カタールの米軍基地が何者かに無差別に攻撃され、壊滅的な被害を被る。米国大統領専用機エア・フォース・ワンでは、得体の知れない敵から政府の機密情報にハッキングを仕掛けられる深刻な事態が発生。その頃、高校生のサム (シャイア・ラブーフ) は、父親が買ってくれた車で学園のアイドル・ミカエラ (ミーガン・フォックス) に近づこうと必死になっていた。しかしその車は、意志を持って変身することのできる宇宙生命体トランスフォーマーの一つだった…。
