1930年代パリ。駅の時計台にたったひとりで住んでいる孤児の少年ヒューゴ（エイサ・バターフィールド）の日課は、時計台のメンテナンスをし、カフェから食べ物を盗み、時計職人であり発明家だった父（ジュード・ロウ）が遺した機械人形の修理のための部品を拾い集めること。いつかその人形を動かすことを夢見てきたヒューゴだったが、駅のおもちゃ屋で盗みを働こうとしたところを店主ジョルジュ（ベン・キングズレー）に捕まり、人形の設計図が描かれた父のノートを没収されてしまう。この事をきっかけにジョルジュの養女イザベル（クロエ・グレース・モレッツ）と親しくなったヒューゴは、人形を動かすために欠かせないハート型の鍵の存在を知るのだが…。
